It means 2 or more courses the student chooses have the same schedule therefore impossible for him to attend at the same time. It's a violation of course selecting rule.

I think 課程 can be referred to as class schedule. Since class schedule of two subjects or courses can be arranged in the same hour, then there is a conflict of 課程衝堂.
