I encountered an animated man in his mid-sixties who greeted me as a friend—and then quickly lapsed into a surprising rhetoric of self-condemnation. He told me that he came from a family of Social Democrats and could quickly recognize the Nazis as thuggish and dangerous.

*It could either be"identify them by their traits" or "see them as they were." That's how I understand it from this fragment of text. I'd have to see more to decide which was the case.

After the fall of Hitler, many people said that they had been duped by National Socialism at first and had realized that he was dangerous when it was too late to do something. This person is saying that he realized that they were "thuggish and dangerous" right from the beginning. He paid the price for not being swept up in the enthusiasm for the Nazi party but was, at least, able to find employment.
Note from asker:
During his medical training he refused to join the Nazi student groups and therefore was excluded from a university connection. He was able to find a small research institute where a physician unenthusiastic about the regime could work quietly and avoid trouble. But a problem arose for him in being required periodically to serve in hospitals where patients included both civilians and military personnel.
